To cut down a tree, first, make sure a Pokemon in your party knows the move Cut. You get it after you beat the first gym. After receiving Cut, open your bag and go to your HMs and TMs pouch by pressing left or right on the control pad a few times until you get to it or by tapping on the HM/TM pouch. Press A on or tap on Cut and teach it to a Pokemon who can learn te move. Then walk up to a tree and press A. It will ask if you want to cut the tree down, so answer with yes.
It's similar with moving rocks, but you have to have a Pokemon in your party with the move Strength.
